Attempting to run bot on Alpha account and First Run can't complete because it states "Dark Matter" is missing. There aren't any Theme selection settings in ESC window due to ALpha's being locked to 1x theme.

It is locked to dark matter. You probably have a problem with font size in windows. Set it to be 100% and restart computer.

One of my long running bots one day decided that Eve Pilot would start with a blue theme for no apparent reason. I changed it to dark matter and it was fine after that.

Yeah the font is at 100% and i'm stuck on "blue" tinged theme. I don't think its DarkMatter
Its also an Alpha account so i can't change themes.

Probably a bug in eve. Try to reinstall eve (erase shared cache too) or create new character (with other then caldari race) on the same account. This may reset settings for the account to defaults for alfa's.
