The avoid tab on the overview does not include any settings, if I land in an anomaly with a PC in it, the bot continues to run the site.

There is a checkbox in shared settings->first run wizard settings to pause bot during first run. If you need to add corpmates to avoid preset, tick this checkbox. Start first run. When bot docks to station and show message that first run is on pause, undock. Adjust your overview as you wish. Dock back to station and unpause bot (Control + P). Bot will finish first run and save your settings.

If first run is done, start eve with bot. Pause bot then close and restart bot. Undock, adjust overview settings. Close eve, wait 10 sec. Switch to bot->menu->tools->eve setting operations button, open the form. Click copy settings locally button. This will append your settings to settings loaded with bot on every eve start.
