Is there a way to make the deliverer dock to a given station? For example to the jita 4-4 instead of top 1...

One more thing. Once it runs the first delivery it stops. It quits the game and then it asks me to flag the autostart option while it is flagged...is it a bug?

The fact that autostart is flagged is not really means that this setting has this state at the moment. GUI is a tool to change setting in ini files. GUI is not updated automatically if algorithm decided to disable this client due to some problem.

I am now trying with the Cycle systems option flagged...could it be the solution?

I am not sure if it is possible to untick then tick again "autostart checkbox" to reset status of a client or need restart of the program. You should restart bot if you have other clients running. If you check cycling, your bot will never stop and after last system it will try to repeat traveling route again with the same settings.
