Bot is setup up not to use scanner if local is clear, but he continues to scan inside the plex.

Check if people and places does not hover local chat and local chat transparency is off. Local chat transparency resets when you join new channel (e.g. militia). FW bot is the only bot where you need more settings then first run does. That is why there is a "pause bot after first run" checkbox in shared settings->first run wizard settings to add missing settings after first run.
