Can I set the specific citadel that I will dock at? and can I avoid NPC capital ships? if so please tell me how. I can't run the bot yet without figuring these items out.

If you use hunter/anomaly hunter yes you can dock to citadels. Just make sure they are visible in overview or redo first run.
NPC cap ships are avoided by default, no need to enable it somehow.
If you start bot with /t parameter you can use test server for tests. After you install bot trial is activated automatically.

Dont use expensive fits yet. CCP make changes to photon interface and to confirm that everything work I should not receive new bug reports. Last time one problem was with drone window, so bot restarted eve while in combat. Will fix in the next version.
