During the run the bot will buy modules and implants again, as if it died, even though it is still alive, and fully functional. I have an extra set of every module and implant

Bot does not know what is fitted to ship. If bot started fit check (can be started in case of any error) it will purchase another set of items.

Does the corax preset do that as well? I don't recall it doing that.
