Check your fit. I would recommend to copy fit to clipboard in game then paste to bot. Then define positions of modules.
Bot does not know about existing fit of a ship. I may add additional button to delay refit and use ship as is. But this is prone to errors, e.g. if you registered fit is wrong bot will not refit ship in case of a kill.

Yes, i did copy current fit from game to bot. It my active ship now. If i want to use it, what i have to do? Leave ship and let bot make it active? Or unfit it all to let bot fit a new one?

About bookmark: I make 3 bookmark
First system ( Which is trade hub) - Home Station:
1 - Station
Second system ( Which have station to repair and bookmark to open Abyssal gate)
1 - Station
2 - Safe spot

Nvm. I was set system to do mission incorrect

ops. bot cant active abyss gate with Solo Frigate. So it only work with Cruiser?

You don't need 2 bookmarks for station. First bookmark is station bookmark, second bookmark is mission bookmark.
I made abyss hunter for cruiser only
